I would recommend making a copy of your Mahara database, and putting the upgrade version's code into a different web directory, rather than re-using the database and overwriting the directory that were populated by the debian package installer. That way you avoid any potential conflicts with the package maintenance.
I'm sorry I can't be more specific, but I'm not very familiar with how the Debian package actually installs Mahara.
